I want to build my dolly that will work on my E3 and E9

Here was my solution. I built it such that it is not adjustable. Not sure it would work for the e3. But happy to offer my experiences. The main structure is 3" HSS square tube.

How do you address the points at which the body "perches" on the dolly?

I see holes through the subframe, for instance, that would make a good place to set a stud, so the body can't be shifted on the dolly without lifting it more than the length of the stud...

Do you pad the perch points with a scrap of old carpet, or....?

Not sure I understand the question. But the (2) points that my (and @JamesE30 ) dolly attaches to are the rear subframe mounting point at the rear (where the large body stud is located) and at the front subframe mounting point (pair of threaded holes in the frame rails). In my case, I removed the rear studs because I've dipped my entire chassis to bare metal. There was no need to pad these connection points. In fact, I wanted a rigid connection because the chassis alignment is measured down to the millimeter. I was fortunate that, despite some corrosion on the floors and sills, my chassis held it's precise geometry perfectly (the diagram noted above). The dolly is now holding that geometry as I affect repairs on the sheet metal. I also have been periodically checking various measurements, alignments and level at other points as metal comes off and back on.
