I keep my coupe on the street at the moment with what I thought was a grade-A waterproof cover. That turns out to be a poor assumption on my part. Car cover issue aside, I now have discovered a pool of water in the trunk to the left of the jack. The trunk seals etc are all pretty good with no debris or blockages visible. I can't see any obvious point where water would be seeping in. Like us all, I live in terror of the rust gremlins so where should start looking for leak points etc
 
Check the rear lights and their gaskets. Popular spot for a dribble to enter. Especially around the bolts. A drop an hour is enough to accumulate over time to a right old puddle.
Water really has mysterious ways of finding an entry. sometimes even defying gravity (capilar effect)
 
Look for the joint in the trunk seal and make sure it isn't split. Side marker lights? Rear window seal?
 
In addition to the posts above, you can also get water intrusion from the holes where the belt line trim fasteners are mounted.

If the cover allows drips of water to pass through (such as some do because there is a seam in many covers right above the fender), that water will collect right at the trim line and find its way into your trunk!
