Would it be "incorrect" to install CS Werk honeycomb on the each side of the engine bay over the paint? I don't intend to re-paint my car (not needed); I see most honeycomb installed (original?) then painted over to match the car. Said another way, would it be dumb to install honeycomb?

Well, I don't think it is really that functional (others may say it is) so installing it would be for originality. Hence I would paint it. When my car was painted, I took the remaining paint and used some to make rattle cans just for situations such as this.
Paint it body color or don’t install it. Personally I wouldn’t install it.
+1 on painting it.
We install it only when it will cover the scars of metalwork done during rust repairs.
