Timing marks

I have noticed that the tdc marks on the flywheel and damper are disagreeing by about 3 degrees. When damper and chain case marks are aligned, flywheel mark is in the bell housing hole before the indicator point. I'm about to pull the crank hub nut, as I can see a problem with the woodruff key could allow this, but can't see how the flywheel or the bell housing window could be misaligned. Its an m90 block, 60-2 tooth damper from an m30b35, and the flywheel and bell housing are from an e3. Any suggestions as to what could cause this?
