What are those 2 aluminum boxes on the passenger wheel well. I can read a Bosch part number on one 0333400007 (same appearance as below) and think it is related to my emissions stuff which I have bypassed. Do I need these as one clearly is broken as it rattles when shaken.

Yes, part of the emissions system, remove if the rest is gone like vacuum lines and dashpots on firewall.
