I don't think it goes to anything. My first inclination is that it is for the platic clips that secure the door panel to the chassis. There isn't a plastic clip in that location however, and the hole doesn't have a plastic retainer installed.
The blue books don't show anything either:
Unscrew bolts (1) and (2).
Carefully remove Acella foil and insulating paper.
I think they are locating holes for exact positioning the panels prior to (spot) welding everything together in the factory. There are other holes as well on other sheet metal parts, without the holes having a purpose for attachment or providing access.
I digress: Acela film...always get a kick out of that. I knew the guy who thought he "invented" the Acela name for Amtrak trains. He was not amused when he found out what it really was...
They are not original to the car. It looks like the edge has been flattened too. Someone may have fastened something to the panel. Are there holes at those locations on the panel?
Reading Merdad's reply I have to agree to his point. Two holes are present for the fixation of the window lift mechanism; the other two in your picture are not original.
I checked pictures of my car, and indeed the Walloth And Neesch replacement parts do not have these holes #3 and #4.
Here's a pic, looking from the outside (with outer skin removed). At the top, just left of centre, in the shade is one slotted hole. In the middle/right of the pic is the second slotted hole. No hole #3 or #4.
I was confused, as I had the alignment hole in mind, which is actually the circular hole in the middle of the picture. That one actually matches a similar sized hole in the intermediate sill, just visible behind it.
